I learned one thing, if you are using a Virtual Machine, install the guest os additions and use the proper graphics driver and the issue is solved.

Im wondering where should I place the application?

    /home/myname/apps ?

Since Netrunner uses the files in its package, I like to throw it in /home/myname/netrunner... From there, you can add it to your launcher if you like - so that you have an icon and can search for it thru the GUI menu. Or, just goto that /netrunner folder and ./netrunner will load it up.
